I found this thread searching for a solution to this myself. The "Open File by Name" window stays open on my second screen, obscuring other applications.

In my usage, once I've found and opened the file I'm done with that window and want it gone. If I need it again, I'm likely to invoke the keyboard shortcut again whether the window is already open or not.

That's a very old thread :-) and there's an expert prefs option to adjust this behavior; cribbing from the "Expert Preferences" help page:

* By default, the "Open File by Name" window stays open when you click the "Open" button. However, if you would prefer for it to act more
like a modal dialog, you may do so:

defaults write com.barebones.bbedit CloseOFBNWindowAfterOpeningSelection -bool YES
