You can position a new window where you want it and then choose Save Default Text Window on the Window menu. New windows should appear there from now on.
Also, Option-Click on the green window button will right-size it so it isn't under the dock. Simply clicking the green window button will go into full screen. Finally, you can resize windows from any edge now so you could resize the top down a little and then pull the window up.
