It seems that grep cannot be used with canonize.

What is the best way of running a long list of search-and-replaces on a large number of files?

I suggest you use a text factory populated with appropriate "Replace All" actions.

As a brief overview: Choose File -> New -> Text Factory to create a text factory, click the plus (+) button to add an action entry, choose the desired action (e.g. "Replace All") and click on the "Options" button to set its options, and repeat as necessary.

Once you've added and configured the appropriate actions, save the text factory document to disk, then click the "Choose" button in the upper right corner to choose the files and/or folders you want to process, and click the green "Run" button at the lower right to apply the text factory to those item(s).

[As a normal precaution, I suggest you run your text factory against a few sample files to ensure it does what you want _before_ turning it loose on your actual data, while for further details, please see Chapter 5 of the manual, available via Help -> User Manual.]
