Probably not what you are really looking for, but EagleFiler works on a
structured directory that can with something like Dropbox. Not sure if
it will preview Markdown automatically, but it does work with Spotlight
and Quick Look, has a nice search, tagging and metadata, and also deals
with a lot of other types of information (like emails). I keep a couple
of "collections" in it that would be much less manageable in Yojimbo or
just a files and folders.
Maybe it's an option.
