There used to be separate downloads for the Command Line Tools on the website, but that link seems to have disappeared. I've probably installed them separately once or twice in close to 6 years of using BBEdit as my main editor.
Can you trash the app and re-download a new copy? Beyond that, you might need to contact support to get this sorted out.
