We sorted this out recently and there is a fix in the development repositories [1]. You should try installing BE from a Git snapshot that includes the bug fix [2]. Chris, perhaps you should put out a 1.0.1 release that includes the fix, since Windows+Bazaar+BE seems to be picking up ;).
