Wouldn't it just be easier to flash a new image onto the sd card? http://elinux.org/BeagleBoardUbuntu as "12.10" aka "Quantal" is so old, it isn't even in the repo anymore. http://ports.ubuntu.com/dists/ So you really don't have any "packages" to update..
