If you upgrade to the latest snapshot:

http://elinux.org/Beagleboard:BeagleBoneBlack_Debian#2014-11-11

The MLO/u-boot.img is now hidden, so you can delete the "/boot" folder
to your heart's delight and u-boot will still load...
