I am using QNX 6.50 on the BBB and have no problems. Are the executables in question on a FAT32 partition? If so, execute permissions can't be set. Are you booting from SD card or eMMC? What do your partition tables look like on your boot device (fdisk view)? What is the output of the mkifs command in the images directory? Post your .build file.
