I want to mention that I was able to boot the 4.1.18 kernel from the same 
repo, but not the 4.4.3 kernel. The kernel 4.4 does not detect any disks.

I saw that in the kernel 4.4 the DT is a little changed and I tried to 
change the mmc1_pins configuration 
(https://github.com/beagleboard/linux/blob/4.4/arch/arm/boot/dts/am335x-bone-common.dtsi#L153
 
) to the configuration from the 4.1 kernel 
(https://github.com/beagleboard/linux/blob/4.1/arch/arm/boot/dts/am335x-bone-common.dtsi#L153
 
), but still no luck.
