org-mode or outline-minor-mode do not require the content of the sections to be indented. As Martin wrote, indented directives have never been (intentionally) supported. In the not too distant past, I cleaned up the parse implementation a bit and tightened some aspects in preparation for Beancount v3. What you observe is probably a consequence of this.
