yes.
it is 'just more mark up' as far as the CGI code is concerned on the 'sending side' and only becomes relevant on the 'browser' side that it be 'coherent'.
One solution is start 'simple' with writing the Java Script out in 'chunks' as a part of the basic html and see if it still does what you want when called.
