Well, unless they've done some shinanigans further up the code, that's
pretty conclusive, lol....Did they localize *STDERR anywhere?

lol -- not one I use much. =o)
Still, try this: redirect your own STDERR to STDOUT, and print
something to STDERR to make sure it worked right. Then call the
functionality in bioperl that prints to STDERR, and see if both
messages go to the same place.
