What I'm trying to learn these days is how I run a Perl script in background on
Windows. Can anybody give a hint on it?

From the GUI: open a new Command Prompt, start the program, minimize the window until its done.

To do it from a Perl script, you'll need Win32::Process http://metacpan.org/module/Win32::Process
