Can you be more specific? There was a bug in earlier versions of CPAN.pm that caused it to update *Perl* when you tried to update CPAN.pm. It *sounds* like you're hitting this problem. Updating Bundle::CPAN should only update a bunch of modules, possibly libnet, and nothing should check where your compiler is. (I forget the cure for the CPAN.pm bug though... can't find a reference to it.
