By stopping and starting it rescans everything and often times will pick up something that got missed. It will also tell you there is a problem finding or accessing a users mailbox. The log file will say "user not started" which tells me there is a bigger problem. I use it for a couple things: mailbox moves to make sure the move was detected and if there have been response issues from Exchange to the BES to make sure it will go back and get anything that might have been missed.
