Colin, you can simply remove the server from the domain by un-installing the BES. As for the software configurations, you need to do nothing if the server (machine) will stay online as those use UNC path and will work.
If you plan to decommission the server(s) all together, you will need to move the applications to the new server and re-create the packages. Once that is done, you will need to replace the software configuration for all users that had old package assigned.
