it looks like BBSAK only backs up Apps, what if she has data? should I
user desktop manager for that?

Backup the device first

BBSAK - Misc Tab - Factory reset.

That wipes device and IT Policy

Hi - I have the device from a user where I need to remove an IT policy
and I have the fancy utility BBSAK 1.7. After I back up the apps and
reset the device to factory defaults, will I lose anything else? Should
I back up the data using BB Desktop manager as well?. Just want to be
sure, I don't lose anything on this users BB.

Thanks
