those .cmd files are inside j install folder such as j806 while .exe files are under ~bin folder, usually j806/bin. On windows or Linux, you can launch j from either of them because cmd are batch file to call exe file under bin. This is just a personal preference.
However if you click on desktop icons, things are more complicated especially when you have multiple versions of J installed or re-insalled, you need to right click and inspect its property to confirm where it points to.
