My guess is it's a bug in cuesheet support, and possibly only a subset of that. You may want to change the title of this thread to include "cuesheet" so you can attract the attention of fellow cuesheet users. As it is, all I can tell you is that it works fine in a one-file-per-track setup. I don't know enough about cuesheets to be useful to you anymore.
