It looks like something else may be going on.

Usually filetypes cannot be enabled because SC checks for the binary
and when it can't find the binary it marks it as disabled.

So if you change a format from disabled to say wmadec - SC will go
through the motions checking for wmadec inlcuding log file message. If
it can't find it it will mark the entry as disabled and put out the
message "cannot find the binary".  No log file message means it didn't
even start checking.

Has this problem started since you installed AlienBBC 2.0beta ?  In the
Linux version of custom-types.conf for AlienBBC it defines WMA
transcoding rules but did you had a problem with the custom-types
config file ?
