Not sure which Alien install you're referring to. I have an Alien RPM in my repo that uses beta2 but moves mplayer.sh to Alien/Bin during rpmbuild. AFAIK, all other plugins have the root one level lower so it can just be extracted within Plugins. Not sure. This may be bug 5620 or a problem with the deb not shutting down before a remove.
