I think I have found out what the problem is. Looks like it is related to the "cover.jpg" file in each of my multi-discs' directory.
I have directories like: Album Disc 1 Album Disc 2 and in each directory, I had a cover.jpg file (although the cover.jpg is identical for all discs in the set) When I deleted the cover.jpg in Disc 2 and then do a "clear and rescan", the discs are listed as a single album correctly. This would explain why previously when I cover the tracks to the same directory would fix the problem. SC only sees one cover.jpg.
