Could you enable debug logging of "plugin.customscan" and then navigate into a new music folder and post the log ? In my own setup Custom Scan doesn't do anything at all when a new music folder is browsed, so it feels strange that it should be the cause unless SqueezeCenter has started to send "rescan done" events when browsing music folder.
