Won't comment on the layout, but the startup showing a restart message suggests that the pref migration did not work.
At present if the server detects a dynamically installed plugin in InstalledPlugins which is not held in the preferences for extension downloader then it tries to delete it. The preference migration code needs some work as the first time you load the new version it remove the old extension downloader prefs - so causing this.
