Almost certainly because in the 'last few days' (http://forums.slimdevices.com/showthread.php?p=449179#post449179) the nightly has changed name from squeezebox to squeezebox-server.
Just copy your configs from the old squeezebox directory (making any path name changes as required) and then delete the old squeezebox installation. Ordinarily your configs etc. will be preserved when updating, except in situations like this when the package name changes as this has a direct impact on the directory paths.
