I've been digging into this. Errcode 13 is the MYSQL permissions failure code. After a while with ProcMon I can see that setting exceptions in MSE for MYI and MYD files does indeed exclude them from the real-time protection process MsMpEng.exe - but that doesn't fix this problem.
In fact, something really weird is going on. The MYD/MYI files are not being locked by the MSE scanner - they aren't even being accessed by it! (if you exclude them in MSE). It's almost like the mere act of running MsMpEng.exe (the MSE engine) changes the permissions on the files so that the scanner.exe or MySQLd.exe processes are no longer allowed to access them.
