Reading back through this thread, it seems we've already had this conversation.
In your server.prefs file, what is the value of 'autorescan'? If it's '1', then autorescan is still enabled on your system. This is for the reason that erland and I discussed above - because you were running the beta before the change that disabled autorescan on Windows.
