So I found a folder that probably was the problem - instead of music, it contained CUE/BIN image.
Having removed that, I started a new rescan. This time the scanner hung after 3 minutes - at least it seems so, as almost no activity can be seen in Windows Task Manager, and it is no longer possible to connect to the server. The last status I saw was "Buffering covers". And the last entry in the server.log is 25 minutes old: "precacheArtwork finished..." Time to rebuild library from scratch, I suppose....
