Are you using a digital output? If so, is it possible that whatever component is receiving the digital signal defaults to a mode other than what the SB is sending and doesn't switch back to the proper one until it detects a signal? One of my Touches is connected to a receiver that for some reason insists on defaulting to DTS for that particular input. So attempting to play a standard 16/44.1 stereo track results in the loss of the beginning of the track while the receiver switches back to standard PCM.
