It might sound a little bit odd, but actually this question by another user of blender made me curios. I can imagine a lot of situations in which it makes sense the keep the modifier even if you applied him as a shape key. As it currently is, you will need to re-add and reconfigure the modifier if you want to use the same modifier for other shapes as well. Of course you could copy it previously, disable it and enable it after the original was applied as a shape. But this are actually a lot of steps.
I would like to see it this way: Applying a shape keeps the modifier on the object. If you want you can remove it now, or keep it to do more stuff with it. Does this make sense to you?
