So far I'd think it would be best to edit the FBX addon directly by adding an option like "my custom material generation rules" and create a wrapper just like CyclesShaderWrapper (found in io_scene__fbx/cycles_shader_compat.py).

What do you think? Is there better way to inject such behavior without having to alter built-in addons?
