I would mix them in. As Cole mentioned, the rules overhead is minimal. It's 
really adding more options with new tiles, tokens, cards, etc. I don't 
think you'll miss anything adding it in. You can still play "base" 
scenarios with The Lost Legion added in. Plus you get a 5th character to 
try out. I say mix them together. If you don't do it already and you're OCD 
about it, you'll probably have to sleeve the cards. In most cases the 
difference between the base and the expansion is noticeable.
