We can't fix it if we can't reproduce it. Install developer tools and try this:
gdb /path/to/BibDesk.app/Contents/MacOS/BibDesk (gdb) b objc_exception_throw (gdb) run where (gdb) signifies the debugger command prompt. When BD launches, try new pub from clipboard and see if it pauses at the breakpoint in Terminal (you'll come back to a gdb prompt).
