Thanks for noting. That is a problem of BibDesk (so you got the right list). This should only happen when there is text in the search field, in which case it works similarly to opening a file with Spotlight (Skim shows the search text automatically in its search field). I've fixed it in the BibDesk source, so that will be fixed tomorrow.
