I did something similar by adding a "Group" field to my items via the Defaults 
pref pane, then grouping items by that field (use the popup in the source list 
header).  You can then add a dummy item with Group = {quantum; dynamics; 
optics; etc} to artificially create the groups, and then drop each file on a 
particular group.  All items will then be assigned Group = {quantum} or Group = 
{dynamics} etc. as appropriate.

Look at the menu options on the Database menu.  You should be able to select 
the duplicates and then just hit delete to remove them (after verifying they 
are duplicates).
