It was worth asking, and the feature isn't on my must-have list.   
FWIW, it works fine, once I tell bibtex about all of the .bib files :-}.

Well, my arrangement predates BibDesk; also, I get one of the files  
from another app ('Books'), so it is *much* easier to keep those  
files separate.  Going from two to three separate files is just a  
small step :-}  If I'd happened on BibDesk first, I might do it your  
way (if I could figure out how to merge the 'Books' output into that  
single .bib file).
