I changed the encoding from ASCII to UTF-8 on the document that I have set to open at startup in BibDesk.

Now whenever I start BibDesk I get the following message:

The document will be opened with encoding Western (ASCII), but it was previously saved with encoding Unicode (UTF-8). You should cancel opening and then reopen with the correct encoding.

I can change the encoding to avoid the message if I open a document using the Open dialog, but there doesn't seem to be any way to change the encoding when opening at startup (and hence avoid this message).
