Some of you may have experienced missing file extensions for linked files that were auto-filed after the last release. we are sorry this happened, and will fix it very soon in a new release, or you can try a recent nightly build where this problem has been fixed. in many cases this may not retroactively change the files that lost their extension. To help you fix the problem I've written two small AppleScript to find items linking to fileds with missing file extensions. The script FixPDFExtensions.scpt will also re-attach the file extension of any PDF file. Open your BibDesk database, open the script file in Script Editor (you can double-click it in Finder) and hit Run.
