It's unlikely that the @comment entries used to store BibDesk's group
information are causing these problems.  If I recall correctly, it's
typically due to annote/abstract fields that are too long.  If that's the
case, try resaving the file with "Save Annote and Abstract fields at the end
of the items" checked in BibDesk's Files preference pane.

I think another alternative might be to use bibtex8, which has options for
using an increased memory size (-B, -H, -W).
