If the relative path from your .bib file to the linked files is the same, things should just work. So if you formerly had

~/myfile.bib
~/lotsofpapers

and now have

/Volumes/bigdrive/myfile.bib
/Volumes/bigdrive/lotsofpapers

things should just work if you open up myfile.bib in the latter location. Once you've opened it successfully with links intact, save it in order to update the alias information. After the aliases have been updated, you can move the .bib file back to ~/myfile.bib or wherever you want.
