I've no clue, your information is not sufficient to say much.
There is something you must have done, or a particular special kind of
configuration, that you're not telling us.
First of all, which links are you talking about (i.e. in losing): the linked
files in the side pane, or file references in a Local-Url (or similar) field?
(These are VERY different things.)
Also, are both your PDFs and .bib database on the same local volume (computer)?
Did you move any of the files or folders involved?
The preferences are not relevant for finding files, that's for /auto-filing/
files.
And as of your particular Local-Url field, I don't understand what the problem
is, at least as far as BibDesk is involved, or how it is related to the rest of
your question.
