I'm not sure where all the template bits are stored these days, but you might 
want to try this:

- quit BibDesk
- move ~/Library/Preferences/edu.ucsd.cs.mmccrack.bibdesk.plist to the desktop
- move ~/Library/Application Support/BibDesk to the desktop
- relaunch BibDesk and see if things work

If this works, maybe someone can help find a more specific fix.  The 
files/folders I've named here contain all of BibDesk's settings, so you 
probably don't want to just delete them.
