Dear Bryan, Sorry, I can't reproduce this. I just tested this using BibDesk Version 1.5.1 (1799) (latest nightly, BibDesk-20100322.dmg).
(i) I removed a publication from a static group, (ii) saved the file (BTW, the publication was no longer a member of the static group), (iii) closed the file, (iv) reopened it and volia, the reference was no longer a member of the static group. There must be something else wrong. Are your writing permissions of the file ok? In the directory where the file is? Are you talking about a static or even perhaps a smart group?
