I am using Synchronize Pro (http://www.qdea.com/) to synchronize between my 
MacBook Air and the "desktop" Mac. The latter makes the volume where the pdf 
repository resides available via afp and Synchronize Pro scripts do the rest.

Syncing incrementally between my machines works nicely. First I sync my bib 
file and then also any changed, added, deleted pdf in the pdf repository. 
However, some caveats remain, in particular since I use absolute pdf paths to 
my pdf repository and that path is not identical on the two Macs. To overcome 
the breaking of the file links in BibDesk, I have created on both machines 
symbolic links to emulate the absolute path of the other machine in addition to 
the one physically in use. This method works fine once the symbolic links are 
defined.
