No, BibDesk saves both a relative path and an alias (basically an absolute path 
and a file ID). In fact, the relative path has preference when resolving the 
linked file. (Though when the file is moved while the document is open in 
BibDesk it may follow the file object rather than any replacement.) So if you 
make sure that you sync keeping the relative path between the .bib file and the 
PDFs intact than that should work, that's also the recommended way.
