Quit BibDesk. In Terminal, run this: xattr -d net.sourceforge.bibdesk.BDSKDocumentWindowAttributes yourfile.bib where yourfile.bib is the full path to your file (you can drop it on the Terminal window to get that). Try opening the file again in BibDesk and let us know the result.
