One way to manage this without modifying BibDesk itself is to use a distributed 
version control system such as git.  Benefits:

- Ability to roll back to earlier versions as needed
- Ability to produce multiple branches of a bibliography and then merge them 
back together
- Easy way to make your bibliographies public, as for example: 
https://github.com/etc/philosophy-bibliography
