You could use AppleScript. There is a sample script on the Wiki to fill the Local-Url field from the first linked file. You could modify that to get what JabRef wants. I think they're using a field called File, and have a slightly different format of its value (also look at the properties at the beginning of the script). Similar for linked remote URLs.
