Are you using any apps like AppCleaner that do clean removal of other apps?  
Each time I install a new version of bibdesk, my AppCleaner asks whether it 
should remove all of bidesk before installing the new version. I used to click 
"yes" until I realized that this wiped out the preferences as well. I'm 
wondering if something similar is happening in your system.
